At least the GUI version of Unison won't have this issue; it displays a 
list of changes that it is going to propagate, and you have the option 
to abort the sync, or tell it to sync only a subset of the changes. I 
have never used the text-mode version of Unison, but I imagine it works 
the same.

As Bob mentioned, it will run over SSH just fine. SSH is 100% the 
easiest way to sync between machines. While I do have a VPN between some 
of my machines, I still sync over SSH on top of the VPN simply because 
this is simple and "just works"; no need to mess around setting up 
anything else when SSH is already there.
